We usually think of nutrition as fuel and the gut as its processor. But emerging research shows the gut may also help set your body’s internal clock. In practice, I kept seeing the same thing: People who optimized everything: sleep, diet, movement, were still dealing with fatigue, sugar crashes, and disrupted sleep. It wasn’t about effort. It was about timing. That led me to short-chain fatty acids (SCFAs), especially butyrate, a gut-derived metabolite that’s now being studied not just for digestive health, but for its role in regulating our circadian rhythm. Our latest systematic review pulled together 8 studies on how SCFAs impact circadian gene expression in peripheral tissues (dos Santos A. & Vasylyshyn A. 2025). And the results were compelling: In animal and human studies, SCFA supplementation shifted gene activity in the liver, gut, and kidneys in rhythmic ways. In one human trial, butyrate supplementation over 12 weeks led to a 3x increase in one key clock gene and rises in others (dos Santos A. & Vasylyshyn A. 2025). What makes this especially interesting is how butyrate works. It’s a potent HDAC inhibitor, an epigenetic mechanism that changes how genes are switched on and off (de Oliveira Melo N.C. et al., 2024). This may explain why its effects extend beyond the gut, impacting inflammation, insulin sensitivity, and glucose metabolism too (dos Santos A. & Vasylyshyn A. 2025). And here’s the kicker: SCFA production follows a diurnal rhythm. Which means when you eat fermentable fibers may shape their effect. Eating high-fiber meals earlier in the day could align SCFA production with your body’s active phase, amplifying circadian support (Franzago M. et al., 2023). This isn’t just about digestion. It’s a new way to think about fatigue, metabolism, and sleep through the lens of the microbiome and meal timing. If you want to learn more about this, check out my latest blog post.
